Are you using actual tiles or actors with an array? didn't quite understand.
If actual actors I've had this problem for me it was due to me casting a variable wrong so when i loaded new maps or reloaded the same one they were sometimes correct and other times off by a pixel or 2.
If using tiles well i can't help you there cause I've never used tiles.
