One thing that's happening is one of GE's features.
A lot of the time, people will use images with file types like .BMP, which don't support transparency. Because of this, GE has a feature where in any image, it takes the top-left pixel of the image and changes all pixels of that color to transparent. That said, if your image is a perfect square or something like that you may need to add a blank row of pixels at the top to prevent it from happening.
I haven't heard of it inverting images though, so can't help you there.
