I just separated about six Link sprites from a tile like that. I just opened the tile in Paint and then used the Select button (next to the star on the top) and hovered over the sprite I wanted to separate. When I got a nice centereing I did copy and then opened a new screen and did paste and saved it as a gif file. Also, as you might know, if you capture a tile facing west for example, you can flip it to east in paint and then save that as a new gif file. If you are desperate, you could e-mail me the tile sheet to catacomber@hotmail.com and I could try to split out the sprites you need if there aren't too many.

You can even add an animation (in the sequence, f.e., you have LinkE, LinkW, LinkS and LinkN, then add MonsterX) that looks like one of your monsters so that he can appear to be turning into that creature at one point. I'm stlll thinking about how to use this though. : )

You can also open a sprite (like Link) in Paint, add another graphic by cutting and pasting and/or draw over your sprite --

so you could have Pavel's Mask, f.e. (instead of Majora's Mask).
