When I run my game it runs in a window. How do I get my game to run using the desktop as its background. Stated another way, how do I get my game to run on the desktop?

Well, if I understand you, you can't. The only ways gE can play a game is through a window or fullscreen. Though, there might be a program that can change an exe into a desktop running executable (like there is one to make an exe into a screensaver).

What if the game is to be run on a smartphone rather than a desktop machine. Is there anyway to play it on the phone desktop?

You can't do any of that within gameEditor. It's been a while since I dealt with smartphones, so I don't really remember, but I am pretty sure the answer is no. You can have windowed and fullscreen, but you can't remove the window in windowed.
